To begin, three important quotes from Plato, Aristotle and Leibniz.

Metaphysics is universal and is exclusively concerned with primary substance. And here we will have the science to study that which is, both in its essence and in the properties which, just as a thing that is, it has. That among entities there must be some cause which moves and combines things. There must then be a principle of such a kind that its substance is activity. (Aristotle, 340BC)

Reality cannot be found except in One single source, because of the interconnection of all things with one another. (Leibniz, 1670)

Brief Summary of Metaphysics of Physics:
On the Metaphysics of Space and Motion - Wave Structure of Matter.
Currently Physics (and thus all human knowledge) is founded on particles and forces in Space and Time, which assumes the existence of four separate things. This causes many problems for Humanity because the necessary connection between these things is unknown. The Metaphysics of Space and Motion and the Wave Structure of Matter (WSM) solves these problems by describing Reality in terms of One thing, Space, existing with the Properties of a Wave Medium. Matter is formed from Spherical Standing Waves in Space which cause the 'particle' effect at their Wave Center. Time is due to the Wave Motion (activity) of Space. Forces are caused by the interaction of the Spherical In and Out Waves with other matter in Space which changes the location of the Wave-Center (and which we 'see' as the 'acceleration of a particle').

Metaphysics: Problem of One and the Many

(Bradley, 1846-1924) We may agree, perhaps, to understand by Metaphysics an attempt to know reality as against mere appearance, or the study of first principles or ultimate truths, or again the effort to comprehend the universe, not simply piecemeal or by fragments, but somehow as a whole. (Bradley)

By describing Reality from One Thing (Space) existing with the Properties of a Wave-Medium, we find that we can explain and solve many of the fundamental problems of Metaphysics (and thus Philosophy, Physics and Theology).
By realising that Matter is formed from Spherical Standing Waves in Space (rather than discrete particles & forces in Space-Time) we connect the many things (Matter, Time and Forces), back to One thing, Space and it wave motions. It is this wave motion of Space that causes matter's activity and the phenomena of Time. This solves the fundamental Problem of the One and the Many by moving from the Metaphysics of Space and Time (founded on four separate things) to the Metaphysics of Space and Motion (founded on One Thing, Space).
From this new metaphysical foundation and language for describing Reality (which is in fact the most simple possible scientific theory as it is founded on One Thing) we can then understand and explain the foundations of Absolute Truth, i.e. Necessary Connection, Logic, Reason, and Certainty, which then explain and solve many problems of Human Knowledge very simply and sensibly (see articles below).

I've been glimpsing some connections between similar metaphysical ideas, especially those of 'Digital Philosophy' and the closely-related Process Philosophy:
Heraclitus was one of the earliest proponents of the process point of view, and various other thinkers can be grouped under this heading - C. S. Pierce, A. N. Whitehead, Henri Bergson (philosopher), Pierre Teihard de Chardin (Jesuit priest and paleontologist), Leibniz, William James (religion/psychology), Paul Ushenko, C. Lloyd Morgan.
I would say that Wolfram's NKS and his Principle of Computational Equivalence puts him firmly in this camp, although I've not heard him say as much explicitly. Would you agree? (is this obvious?)

Our ways of thinking change - I don't just mean paradigm shifts, but characteristics revealed by a more comprehensive view - so
navigating the terrain of metaphysics is difficult, and trying to critically analyse disparate ideas can be quite a task.
I have found the work of Jean Gebser to be a highly useful tool in these cases. [I can't do him justice here, but I'll try]
In The Ever-Present Origin, he describes the evolution of our structures of consciousness, and shows us the five main ages of thought as unfolding and intensifying from the zero-dimensional awareness of the Archaic mode of thought, through the Magical, Mythical, Mental (Rational) to the Apespectival (Integral). The transition from one to another involves an increase in dimension.
The Mental era owes its origins to the Greeks, but really started to flourish with the Renaissance and the birth of perspective (ie. the acqisition of a third dimension). This structure's emphasis is on the rational - "cogito ergo sum" - and gave rise to Science as we understand it today.
The Aperspectival shows a move away from the limitations of rational thought, and requires the involvement of another dimension - this one being time. Relativity, Cubism and Existentialism were among the first manifestations of this mode of thought.
I'd say that NKS is another manifestation of this way of thinking, especially when we take into account Wolfram's ideas on time, processes and perception.

Have you tried applying Carnap's method of defining metaphysics to the subjects you describe?

I think you might find Teilhard de Chardin's work interesting; you mention wave/particle/time stuff and this would correlate with his ideas on the "radial and tangential" energy of the "within and without" of the discrete elements of space and time. I like his stuff because of the spirtual basis in his approach - this being missing from the purely Rational. In many ways, his work connects with Wolfram.

Well, that's my angle.
